For wikispecies nested templates, I guess you'd need to work on a page version where the templates have all been transcluded, rather than use the plain wikitext on the page. I've been working with the WikiSpecies and WikiCommons XML dumps, and I suspect I could get work out how to do this. I like the general idea of nested templates, but I agree that it makes automation difficult, if you are working from the original page. It might be that this all gets imported into WikiData eventually anyway - I don't know what the plans are for this.
