The second test run is done and the files can be seen at [[Special:ListFiles/Rybecbot]]. I haven't made the changes to {{watermark}} or the category [[:Category:Uploads by Microtoerisme with watermarks]] except on the file I uploaded manually.

:::I've changed my request to add the tasks mentioned by JBarta. The changes are in italics: use of the standard replace.py and category.py scripts and a higher rate when using them. On the files which I've already re-uploaded, I'm doing the change of {{watermark}} to{{watermark removed}}. The category.py script, when removing a category, removes all files from the category (not just selected ones) so it's not suitable for test runs.
